I tend to get some ferning a week or so after ovulation prior to my period. Its usually a second surge in estrogen. Although if the ferning is persists for weeks it could indicate pregnancy or a hormonal imbalance. I experience the same ferning irregularities throughout the month but I have PCOS causing the hormones to spike at random times even if I'm not ovulating. I did conceive my first daughter using the saliva microscope so it is reliable and does work once you rule out hormonal imbalances that may be giving you inaccurate readings.
